Does Content Uploader ever delete anything on my site?
No. Publishing creates and updates items, and never deletes posts, articles, files or categories. Items missing from a file are left exactly as they are.

No. Publishing only creates and updates. It never deletes a post, an article, a page, an image or a category, and an item that is missing from your file is not touched. A file can therefore contain just the rows that changed.
What can remove a value from an item (not the item itself) is an empty cell or Remove from every item on a field: an excerpt, tags, a category, an image, a custom field (empty cells).
Anything you want deleted, you delete on your site. Content Uploader then notices that it is gone and, if the item is in a file again, creates it again under the same ID.
