Will deleting a configuration delete my content?
No. Deleting a configuration never removes anything from your websites; it only hides the configuration and its upload history, and a new one recognises what was published.

No. Deleting a configuration (at the bottom of the configuration editor) never deletes anything from your sites. Content Uploader does not delete content on a site at all.
What the deletion does: the configuration and its upload history disappear from your workspace's screens. Its versions, runs and results are kept. A new configuration for the same site and content type recognises what was published before and updates it instead of creating duplicates.
There is no button to restore a deleted configuration, and the delete is refused while a file of that configuration is being checked or published. Details: deleting a configuration.
